Apple doesn't accept transparent icons in the first place. You should, generally speaking, don't crop icons or use transparencies. The problem with this is that is upscaled. So technically it is x, but it weights much more than it should and has jpg artefacts.

There is no way to remove previously purchased apps from that list however. They don't take up space in your iCloud in any case, and are just links to the apps in the store for convenience. In most countries companies are required to keep archives of sales for tax purposes so Apple maintains a list of apps you have bought for that and to have a way to track your purchases and be able to let you access previous purchases again without having to pay for them more than once.

The reason you see a little cloud in the App Store is to let you know that you've already authorized a download and can do so again without further authorization or additional payment. Sometimes deleting and then re-downloading an app helps resolve a problem.
